It's quite convenient to syncing iBooks between iPhone and iPad. First, you need to enable iBooks sync feature on iPhone or iPad. Then you can access PDF files in iBooks app. Step 1. I was having these same issues myself but after playing around with it for a while, I believe I figured out the issue.
When you open a file it gives you the option to either click "More I think once you choose to open it in iBooks with the expectation of it displaying on your iCloud Drive as told by Apple there is no way to export it to your drive. However, if you click "More I've attached photos for a better understanding and I sure hope this resolves the question being asked because it is extremely frustrating when you have a drive and sync the app to it by nothing shows up on the drive at all.
